Stand on the platforms and use the homing attack to hit him.
After a few hits, Eggman will rise higher and you have to either use the flippers to reach him or get a good high bounce off the wall to get a hit on him.
Careful not to touch the electricity during the attack.
After taking several hits, Eggman will don some spinning blades that bounce across the room. Wait it out and finish him off.
Eggman falls after the eighth hit.
